Currently there is no good way to change this because there are no hooks run that allow you to modify the array before a user is loaded.  An ugly work around I'm currently using is to hook to global start, globalize $groupzerogreater and add an element to the array.  I then have to call usergroup_permissions.  I don't think I'm the only one that would like to be able to modify the array prior to user permissions being calculated.

I think it is possible to modify this array at plugin initialization ? Unless I'm misunderstanding this.
